APx500 v2.9 and greater by default save measurement graph data inside of project files. While this feature can be highly beneficial, the storage of data can considerably increase file size. If you do not need to save measurement graph data, uncheck "Save graph data in project file" on the General tab of Project > Project/Sequence Properties before saving the project.
If you wish to clear all current graph data from a project but save it leaving "Save graph data" checked, simply do the following: uncheck the box, save the project, recheck the box, and then save the project again.
